As we've had issues with Stripe on our website we've decided to go through with PayPal meanwhile.
One of the things we have done is give a free month to anyone subscribing to a monthly subscription:
Will the second and subsequent months be charged through PayPal...?

Yes. That setup is correct and at the second month, subscriber will be charged if he doesn't cancel the subscription before that.
