I'm testing this out on another site, and I'm realizing that the user is granted access BEFORE they actually pay (through paypal).
They sign up, are directed to Paypal, and BEFORE they pay are emailed their activation link. Shouldn't this be sent after they pay, or am I doing something wrong?

The simplest way is that you can go Membership Pro->Configuration, find the config option "Send activation email", set it to No. By doing that, no activation email will be sent. The extension will activate his account automatically after he completes payment and that should solve the issue.
However, I believe that is no the best way. I believe the better ways is :
1. You create a new Joomla group, something called Subscribers.
2. You setup membership pro so that when someone sign up for a plan, they will be assigned to that Subscriber Groups (setup using OS Membership Joomla Groups plugin).
3. Restrict access to the resources on your site to the Subscribers Group instead of to normal Joomla Registered group.
Hope it is clear to you.
