Full Payment Processing fee charged on partial payment

Hi Folks,
We are charging a 3% Payment Processing Fee on Stripe Payments. But we are allowing registrants to put down a $50 deposit, then pay the rest later. But they may pay the rest later with a check, and they are being charged the Processing fee on the full amount of the registration.

How do we resolve this?
