Create backend orders and marked paid

Create backend orders and marked paid was created by steve martin
At times I will need to take orders in person and I would like away to create an order from the backend. I know I can create the user, log in as them, create the order and then select off-line payment, however in the backend even when marking it complete it still shows a balance due on the invoice and on their account which can create an issue.
Is there a way to mark it as paid by showing a payment was made to the account? Is there away to create an order in teh backend by either selecting an existing customer OR by adding a new one?
Even orders paid via PayPal or not showing as paid on the invoice and if you go under payment details nothing shows paid there either.
This is a huge flaw as it is hard to go back and verify someone has paid without searching 2 or more websites.
