To charge close to “true” shipping costs, I use the USPS and UPS shipping plugins which are based on weight, size, and destination. These plugins already ask us to specify the length, width, and height of the shipping container. Could the plugins be modified to ask us to specify the weight of the empty shipping container? In this way, the weight of individual products would not need to be grossed up to account for the weight of the empty box.
