I'm not able to make a template override for the file com_eshop/themes/default/views/invoicetemplates/default.php by placing it in the usual template override location [template_path]/html/com_eshop/invoicetemplates. When I copy the original file to the template folder and make a change, nothing changes in the invoice PDF. Would it be possible to make this file overrideable, or is there another way I can customize this layout without editing a core component file?

If you download the invoice from the back-end side, then you should also put that file to administrator/[template_path]/html/com_eshop/invoicetemplates and edit it, then it should work.
Yup, that's exactly what I've done, and the changes don't appear in the PDF. I've overridden several of the other views without any problem, but that one doesn't seem to work.
That's strange. Please submit a new ticktet to EShop category to send me the super admin account to your site there so I can help you to check and tell you the reason.
